I assume "it" is 虛主詞..if so, then 句子中那麼多 "it"　就有不同指代了耶

是的, it 是虛主詞,指 that 子句.
次要結構和主要結構的 it 並沒有特別的關聯.

其實我覺得解答裡的(A) 對於it的解釋我沒辦法接受

只能說其他選項比較爛，所以只好選一個最順眼的
